Using fmincon with MATLAB Simbiology models

Can can a model simulated through the Simbiology toolbox supplied with Matlab be called from Simbiology and then used to implement fmincon for that same model?

Briefly, I'd say yes, probably. Try it if the tools are available to you, then report back so we can offer more help.

You can run simulations of a SimBiology model through either the command line or a MATLAB script (look at sbiosimulate). The results can then be supplied to whatever other MATLAB function requires them. Presumably you intend to build an objective function for fmincon from those simulation results, which can be done. Say if you'd like further explanation.
